![]() Using CellProfiler and ImageJ in combination, we confirmed that our pipelines were applicable both quantitatively and objectively to analysis of membrane trafficking of proteins. However, CellProfiler overcomes the limitations of the FociCounter program and is able to detect nuclei automatically, saving considerable manual operation. We then constructed pipelines for measuring the distance from the center of the nucleus to allow investigation of the intracellular localization of Rab7 or transferrin. We conclude that CellProfiler and FociCounter are reliable tools for measuring gamma-H2AX foci. CellProfiler reduced manual operation time and is about 4 times faster than semiautomatic detection using FociCounter and 10 times faster than visual counting. Automated foci evaluation software AutoFoci In order to automate the counting of co-localizing H2AX and 53BP1 foci, we applied a three-step approach. The time required for manual operation is associated with the number of images analyzed visually or by FociCounter but not for the CellProfiler program.
